He didn't think of it as lying at all. It was detail Doumeki didn't need to know about, just part of what Watanuki had to do to do his job, and if he had explained it, Doumeki wouldn't have believed him anyway. He had no trouble rationalising that little omission away at all.
It might not hurt to make Doumeki's suspicions about prices explicit -- it might be a good way to introduce the first mention of his grandfather, if you wanted to set that up.
Oh, that had nothing to do with his grandfather, it would all have been just the impression he was getting from the context of what happened so far. If Watanuki had been unsure whether going on this mission was a good idea from the start, and now they were getting shot at, Doumeki's instincts just told him he was better off making it clear they wanted nothing more to do with this.
